Jesus Christ this question is impossible for me but I'll try.
In no order:
1. Celes Theme from Final Fantasy 6.
2. Don't Ever Forget from Pokémon Mystery Dungeon: Explorers of Sky/Time/Darkness
3. Id Purpose and Id Serenity from Fire Emblem: Awakening (cant choose)
4. Gusty Garden Galaxy from Super Mario Galaxy
5. Put The Past Behind You from Scott Pilgrim vs The World: The Game
This is extremely rough and I have like a million more that I probably haven't even thought of.

Mentioned this one in the "Favorite soundtrack" thread, it's my favorite game theme period. Call me sentimental, but there's a reason a lot of Morrowind's soundtrack was reused for later titles, including a portion of Skyrim's main theme.
Stealth portion of "And Now We Run" track. It just has this right feeling for stealth, there's tension, but at the same time that smug bass, like a smirk on the heisters' face. We're stealing your gold and there's nothing you can do about it, Murkywater.
As for loud tracks, "The Mark" is my favorite, with "Fusebox" being a close second, followed by "Full Force Forward". Payday: The Heist's "Gun Metal Gray" also comes to mind.
A combination of "Mother, I'm Here" (Zulf's Theme), and "Build That Wall" (Zia's Theme) with it's own twist. It's great.
"Pantheon" is also great. As for non-vocal songs from Bastion's OST, "Spike In a Rail" and "Slinger's Song" would fight for a spot.
Transistor's entire vocal soundtrack could have a spot but this is my favorite. "The Spine" is a close second.
Dishonored's ambient soundtrack is great at it's job, but it's not really all that noticeable, at least not like Bastion's or Hotline Miami's. It's vocal songs are an entirely different story. "Honor for All" has a permanent spot on my main playlist. "Drunken Whaler" is a contender here, Dishonored's version of "Drunken Sailor", bringing it's feeling of hopelessness and decay to a normally energetic shanty.
I'd also like to give an honorary mention to Kanye West's "Power" for it's role in Saint's Row The Third, which turned a normally unremarkable "Kill all those guys" mission into the best mission in the entire game, save for the statue ending with "I Need a Hero". I think I still have a save file with that mission, just so I can unleash the badass every once in a while.
There's a lot of other songs I'd like to put on this list, like half of LoZ OoT soundtrack, Hotline Miami OST, Mirror's Edge "Still Alive", Portal's OST, Cortex Command's intro theme, TFH's OST (or at least what we have of it so far), and many others. But this is the top 5.
Veil of Night - Professor Layton 1
Nights - Card City Nights
Comrade K.K. - Animal Crossing
Morrowind's Title theme
Baba Yetu - Civilization 4
Fight Theme - Punch Out
5. Live and Learn by Crush 40 (Sonic Adventure 2)
4. Super Brothers by Guitar Vader (Jet Set Radio/ Jet Grind Radio)
3. Mystic Cave Zone (Sonic The Hedgehog 2)
2. To Zanarkand (Final Fantasy X)
1. Shrine Bros by Anamanaguchi (Scott Pilgrim Vs. The World)
